A Branch Office of the A.G., Assam, Shillong headed by an Accounts Officer initially started functioning with effect from 1st Jan, 1967 from the erstwhile Malaria office, Lamphelpat Imphal, then located in the RIMS campus. During early 1970 the office was shifted to Lamphelpat where the present Directorate of Statistic is housed. The Branch Office then headed by a Deputy Accountant General (DAG) was again shifted to the present location (Babupara), during early 70’s. The campus was shared with other two offices namely Settlement & Land Records and Statistics. It became a full-fledged office in 1974 with the posting of an Accountant General who looked after both Audit and Account & Entitlement functions of the state of Manipur. The existing land with dag no. 4292/4379 and patta no.831 (new) measuring 0.9456 hectare was officially allotted to the office of the Accountant General, Manipur on 22/09/1981 by the State Government. Consequent upon the reorganisation of Indian Audit and accounts Department (IA&AD), the office of the Accountant General, Manipur was bifurcated into office of the Accountant General (Audit) and office of the Senior Deputy Accountant General (A&E) with effect from 1st March 1984. When construction of the present building was started, the office was temporarily shifted to the AG Staff colony, Lamphelpat during 1992. The Office was shifted back to the present building after it was inaugurated on 22nd January, 1997 by Shri V.K. Shunglu, the then Comptroller and Auditor General of India. In 2006, the cadre controlling functions for the Audit and A&E staff were taken over by the respective offices from Principal Accountant General (Audit), Meghalaya and the office of the Accountant General (A&E), Assam. The Office of the Sr. Deputy Accountant General (A&E), Manipur was upgraded as Office of the Accountant General (A&E), Manipur w.e.f 14-07-2011(F).
